You must set the version as "40.0" or the website may remove it. Be sure to upload a new version.
Surely "40" is the correct version for an extension that's intended to support GNOME Shell 40, just as "3.38" is correct for 3.38. "40" is the version that's used in the metadata for extensions shipped as part of GNOME.
"40" is more equivalent to "3" now, since 40, 41, 42 and so on will be the new major releases. Additionally, gnome-shell will only compare the major version (eg. "40" in "40.1") when determining if an extension is supported instead of the minor release like it did before. I'm not sure what the gnome-shell-extensions package is shipping, but you'll notice that the website has stripped your version from the array, probably making it uninstallable.
If I make the version "40.0" I'm going to have to issue an update for each minor release. The website shouldn't strip valid version numbers from my metadata.
It seems the website has been fixed now: https://gitlab.gnome.org/Infrastructure/extensions-web/-/issues/131
